There could be two reasons why you are not able to use your army setup from the Military Headquarters. 

1 - The leader is unavailable (in hospital, getting upgraded, on a mission etc) or has no durability left

2 - If other units/heroes of the setup are unavailable or have no durability, then only the available part of the army will be loaded
